Are the new rules in the Time Traveller's Companion now standard and will be used in the future Doctor & TARDIS writeups? (as well as all other writeups?)

Well, standard really depends on what you want to use in your game.
Generally we'd expect all our books to work together, so yup, they are official and the like.
However, we generally assume the only essential book is the core rulebook. So you may find things like traits being copied into new books on occation so you don't need the whole collection to have all you need. (we will of course avoid needless repetition though)
