Alright, my caveat here is that it is based in some very old canon. If that doesn't scare you off, then it should be awesome! It's not totally essential, anyway.
Setting: The Moon, converted into a starship, somewhere far off in Mutter's Spiral. 23th century, TL 6.5
The TARDIS lands upon the moon, though when the occupants exit the Doctor - or perhaps one of the companions - realizes that the Earth, the Sun, and indeed the whole solar system are nowhere in site. After either scanning or "feeling the turn of the universe", the Doctor surmises that they're cruising through space. A bit more investigation will reveal that the moon is not only a starship, but a warship.
The humans crewing the ship may treat the Doctor and his companions as stowaways, or they may welcome them. If the outside of the main bridge, the weapons, or the propulsion are examined (or perhaps by looking at some of the crates in the cargo hold), the Doctor realizes that the ship was built with Dalek tech, salvaged from the 22nd century's First Dalek War.
How would the Doctor respond to being on a human ship built from Dalek materials? What if the ship is attacked? Is it on a mission, or is it just patrolling?
This is just a basic idea for an adventure - note that I have not in any place restricted the Doctor involved, although if it was pre-Time War and you were unconcerned with strict canon you could do worse than getting Susan Foreman involved (it is just after her new home time period, and she presumably has twelve regenerations left).
If you have any ideas for expanding this, I'd love to hear them.
The classic ones would be an attack by the Cybermen or Sontarans (who would be unlikely to let such a mighty ship go unchallenged), or even the Daleks come to reclaim their tech. You could also move the time period, no earlier than the 22nd century but as late as the fall of the Second Great & Bountiful Human Empire if you wanted.
