Well obviously it's a temporal flux bubble created by a stranded time ship to keep the crew safe while it awaits rescue. Though the ship itself is invisible to the naked eye, the chronon energy given off by the flux bubble creates atmospheric excitation (a la Runaway Bride), which, in this region, results in thunderstorms.
Judging by duration of the near-nightly storm I'd say it's from roughly the 51st Century. Possibly one of Jack's buddies from the Time Agency? Wonder why rescue hasn't come yet. And just why do they need rescued anyway?

That's one good explanation depending on relative temporal occurrences. But just because the Time Agency is disbanded eventually doesn't mean that a group of Agents from when the Agency DID exist can come back on a rescue.... can it? This is when it gets all timey-wimey and some such. @_@

It's ill-advised to cross one's own timeline. Rescuing a past version of someone affiliated with your future risks getting messy, or at the very least confusing.

In a slightly different direction, it could be a major Rift with Vortex seeping through. Could be a scar tied to a specific battle of the Time War. Could be where a TARDIS died/is dying/will die, not exploding, mind you, but there are other ways one could theoretically die. Could be a friendly race of sentient electrical impulses immigrating to a new planet, or perhaps vacationing. This is great, so many possibilities!
Also, that is something I want to see, someday. Shame it's so volatile around it, at the moment.
