Alright here is an idea that I have had bouncing around in my head for a while now:
As the great object from space approached on what Silurian scientists predicted would be a collision course, not all went into slumber beneath the Earth. Some nation clans chose to flee in hastilly assembled "Exodus Fleets". It was a grand project, envisioned as another way that the Silurian races might survive.
As they withdrew to the edge of the solar system, there they encountered a temporal anomaly. When the first ships exited the temporal anomaly, they found to their shock that several million years had passed, and that Earth was now a changed world. The object had settled into orbit and become the Moon, their sleeping brethren had still not awakened, and the apes had developed their own technology and risen to dominate the plant.
The Space Silurians have been watching the Earth for a long time. They witnessed the bombing of Hiroshima and Nagasaki at the end of WW II from space, and realized that the apes' atomic weapons, though crude, could easilly spell doom for their fleet ships were the Silurians to attack in force, as some advocated. More information was needed about the apes, so a new strategy of observation and infiltration was devised.
The Silurians had long ago developed the science of morphing their own bodies to suit their needs. This explains why different groups of Silurians appear different: some are aquatic, some have a third eye, some secrete venom.
50+ years later: the Silurians' infiltration and study of the ape society comtinues. They are frankly stunned by what the apes are doing to the environment of the planet. Some factions advocate the genocide of the apes and reclaiming the Earth. Other groups want to see if there might be some way to peacefully coexist. Even some of those who have submitted to the body morphing in order to pass as human have become accustomed to their new bodies and to human lifestyles, and feel that all should try to adapt to the new world in which they live. And all are conscious both of their brethren above who have yet to arrive, and their brethren below, who still slumber.
