Have you had a look at the campaigns and scenarios section of the forum yet? There are dozens of ideas posted there, including a few complete adventures to download - The Whitsun War or Graveyard of the Cybermen for example.

What's your favourite Who monster / villain? (It's okay to make one up if you prefer, but describe it so we know what it's like). Pick two favourites if you like.

My random plot ideas table says:
Enemy - Humans Setting - Space Station McGuffin - An evil plan needs to be stopped Aliens - Daleks Source of Conflict - Crime Theme - Mystery Plot Twist - Paradox!
What can we do with this?
The TARDIS materializes on a space station crawling operated by pirates, minutes before it's attacked by Daleks. In the midst of the chaos, your players can interact with both the pirates and the Daleks to learn what's going on. They'll soon discover that there's some sort of evil plot afoot (make it the pirates, as your players will automatically suspect the Daleks). Suppose the pirates, being pirate-y, have stolen a time travel device from the Daleks in order to perform the greatest act of piracy in history - they'll be using the technology to connect to an ancient treasure ship to relieve it of its cargo. The Daleks are present to retrieve their stolen technology, but will readily shift their attention to the Doctor, blaming him for their technology having been stolen in a suitably paranoid manner.
Left to themselves, the Daleks will systematically exterminate everyone present on the station. A character designed for the players to feel sympathy towards may help steer them in the direction of stopping the Dalek attack. By the time the Daleks are repelled, evidence will begin to appear pointing to the pirates' plan to use their stolen Dalek Time Technology. If they follow through with their plan, however, they'll somehow create a Paradox with severe repercussions (Perhaps one of the characters from a future time period, if you have them, have an ancestor on the treasure ship, or perhaps history had originally recorded that the ship had reached its destination, setting a series of events in order that the Doctor doesn't want to see undone).
The process of figuring out the pirate plot, and how best to stop it, should involve lots of investigation and the dangling of clues. In the end, one of a small circle of well fleshed out characters should prove responsible for the theft of Dalek technology and the plans of Temporal Piracy. It will be up to the Doctor and his companions to decide how to bring this criminal to justice, and seek to minimize the damage to the timeline.

well i have looked at the adventure book, but i'm trying to make my own adventure. sure i might use one of their ideas to get started but i want to be able to make my own story.
Also my two favorite monsters are 1: the weeping angels, and the second one is one i created which is called Vex. He is a man who's soul purpose was to kill off the time lords. Now that he discovers that the doctor still lives he is obsessed with ridding the universe of him, and his entire race. (If the players use time lord characters then Vex will be hunting them, not the doctor)

Welcome aboard.
The Weeping Angels can be difficult to use because beyond stealing power, they're more a horrific mystery or force of nature than a group with a real agenda.
What is Vex's motivation for hating the Time Lords? What are his resources for opposing them - technology, access to time travel, minions and the like? And if you don't have any Time Lord PCs, why would they get involved with his actions?

well actually i have a little snipit of the reason. here tell me what you think.
Intro: The Captain enters a room that is large in size. (approximately one football field) Half way into the room the floor ends and all that’s left is a floating panel for someone to stand upon. A little further are seven floating panels that have figures standing virtually stiff waiting for The Captain to linger closer. The Captain stands upon the panel as it moves further putting him in mid air. The figure in the middle is a elder women who’s hair is completely grey and in a bun. She stares at The Captain and with a monotone, yet commanding voice says…
Head council: My lord Captain. You stand here today accused off one of the most series of crimes.
The Captain stares down at his feet pretending not to hear.
Head Council: You attempted to take the life of our own president. How to you plea?
The Captain: guilty your council.
Head Council: You admit to your Crime?
Captain: yes. Yes I do. I’m proud of what I almost did. Ever since we found a hole in the time lock and left the time war; things are not the same. The Time lords are not the same wise generous race we once were. No instead we are just filth.
Head Council: That is enough! We have taken a vote and it’s decided that your punishment is not death. Instead you shall have your biology changed and you shall be placed on earth to live for the rest of your miserable days.
Captain: Glad to know one characteristic of us hasn’t changed. We are still as generous as ever.
Head Council: Of Course Captain. We pride our-
Captain: That characteristic will be your downfall!
Head Council: Enough! Away with you. Good bye my lord Captain.
Captain: Do not call me that name anymore.
Head Council: Oh and what should we call you.
Captain: Call me by my real name. Vex.
The Panel that The Captain is standing on starts to descends slowly pulling him into darkness.
