Or through some weird/interesting Whovian timey-wimeyness, we're seeing the creation of the Silurians, who the Rani sends back in time and they develop their own mythologized origin and such and forget who they are or how they came to be.

First suggestion, skip the gender switch. IMHO, dumb for the Master, dumb for The Rani. If you really need a gender switch to make the scenario work, use a Shimmer Field disguise.
As to how the group figures out it's The Rani, how about her blatent disregard for her test subjects, significantly advanced genetic manipulation, and the discovery of Time lord tech in her lab.

Another possibility: Henrietta is the result of the Rani using the Chameleon Arch to hide on Earth (on the run from the Master, trying to escape the Time War, running away from an experient gone especially wrong? Pick any reason you like). She doesn't remember who she is, but her natural tendencies led her to Ingen and their cutting-edge (and horribly dangerous and irresponsible) genetic research.
