I want to run Doctor Who at next year's convention, and the consensus was that if I was going to do it, everyone would have be play the Doctor. That way there were no hurt feelings. That's simple enough. There's lots of specials with multiple Doctors, and there's enough source books out now that you could pick and choose which ones you want.
So the story is this. Each of the Doctors, in their own timeline, enjoying adventuring around the galaxy or through time, with their current companions. Suddenly the TARDIS experiences what feels like a hiccup or speed bump, but nothing reads as being mysterious or out of place. The Doctor is confused about it, checks it again, but nothing shows up a second time he just shrugs it off. Landing the TARDIS at their destination, the Doctor and companion walk out. Moments later the companion doesn't feel so well, and doubles over in pain and exhaustion. The Doctor rushes to their side, activating his sonic screwdriver to try and figure out what's going on. The companion looks at their hand, and ala Back to the Future, it begins to fade in and out of existence like they were never born. The Doctor picks up his companion and tries to get inside the TARDIS, but it's too late. The companion fades away completely. By this time, the TARDIS is showing on the screen that a major disruption is going on in the past. The ancient past. And whatever it is, it's causing the human race to stop existing altogether.
The Doctor does a few calculations and realizes that if humans can't exist, then there's a large chance that his later incarnations wouldn't either, as it was humans who helped or even saved him on occasion, during his regenerations. An S.O.S. is sent out to himself, and together they triangulate where exactly the time anomaly is, and with combined mental strength they devise a way to create a bracelet that will siphon time energy from the TARDIS to them so that they won't disappear.
This is where it ends. I have the silurians being the main baddies. They wanted war with humans so that they could have the above world for themselves. However, I wanted a time lord, or time jumper, that disliked humans enough that they'd be willing to change history for their own gain just to see what would happen. Basically throw some major chaos into the gears, and then rule over them just because. And if they have a hatred for the Doctor, all the better.

EDIT: So potential scenario for this is the Black Guardian from classic Doctor Who has been contemplating exactly how he's going to get revenge on the Doctor. Studies him. Learns about the Valeyard and how he's part of the Doctor's regeneration cycle (between 12th and 13th), but he's no longer alive. In an alternate dimension, there's another Valeyard who's managed to defeat the Doctor in an effort to keep himself alive and being a continued existence. However, he did too well. If he leaves the TARDIS he might disappear. The Black Guardian makes him a deal. He'll keep the Valeyard around if he's willing to help take down another set of Doctors. Continued existence, but in exchange for this he must help wipe out all of the companions who inadvertently keep the Doctor alive. The Valeyard agrees. He frees the silurians and unleashes them on Earth, allowing them to go to war with the humans. When all of the Doctors arrive, the Valeyard will have the pleasure of taking out multiple versions of them in one sitting.
