A tough call. Troughton, Pertwee, and Tom Baker are my favorites but I think I'm going to vote Pertwee, simply because I think he was the most consistent of the three. Troughton simply doesn't have much left, and while I like a lot of Tom Baker there's equally a lot I don't care for at all. Pertwee I like pretty much his entire run.

Jon Pertwee is outstandingly my favourite with Tom Baker, Chris Eccleston and David Tennant close by.
I vaguely remember Pat Troughton with hazy flashes of the War Games but Jon Pertwee was the first Doctor I completely remember.
Spearhead from Space (glimpsed as a 3-year old Toddler) has nightmarish memories for me. The shop window Auton bit especially, as well as Ransome being stalked by an Auton in the factory. I recall parts of The Silurians (the wall paintings in the clinic) and Inferno (the fight atop the gas cylinders).
I was 4 years old when season 8 started and my memories were growing stronger by this point. All of this season is surrounded by an almost mythical and mystical quality for me: Autons, The Master, Uxarius, Axos, Azal, the wonderful Jo Grant and the family atmosphere of UNIT.
By Season 9 I was in infant school and this is when the fully-formed and lucid memories I have of the show truly begin. I remember teasing a kid for looking a bit like a Sea Devil.
Jon Pertwee. Every time. He was the best grandad I never had.

For consistency of stories - Eccleston. For individual stories - Tennant. For what the Doctor's doing regardless of the story - McCoy. For what the actor's doing regardless of the story - Tom Baker. For listening - McGann. For surprise - Smith.
Asking me to pick one is on a hidin' to nothin'.

I really can't answer the question. There's too much variety in the actors and the way they played the Doctor--it's too hard to make comparisons for me.

Threw my hat in for Davison, if only because he doesn't deserve to have 0 votes. He's got some really cool storylines.
It's not an easy one to answer, though.

My favourite is, and always will be, the current Doctor because while there is a current Doctor, more Doctor Who is being, or soon will be, made.

Jon Pertwee. Out of all of them he seemed the most well rounded and believable as a person rather than just a character. Also the scenes with him and Roger Delgado's Master are some of the best in the show's history.

Really a toss up for me between Troughton, Pertwee, Tom Baker with Matt Smith close behind. Troughton probably shades it. Just. I was always put off David Tennant by his companions, all of whom I found really annoying or just badly acted. Amy Pond is by far the best of the recent companions and probably one of the best ever in my book.
