Okay, first off - howdy. First post and everything, so go me...
Next thing, I should warn you that this post will probably be indiciative of how my mind works. I'll post up half formed thoughts, expect feedback on them, and undoubtedly steal the input and run off to have my campaign.
So, this idea of mine makes a couple of assumptions. The first of these are that another Time Lord escaped the Time War, and had an affinity for travel in the same way the Doctor does.
The second is a little bit more far-fetched - that the TARDIS' are actually a little more sentient than what we've seen in the show (well, the New Who, anyways - I haven't seen a lot of the older stuff). I don't know exactly how intelligent or emotional they get - are they like Moya from Farscape and could go off on their own if they really wanted, and will show signs of self-preservation? Regardless of the official answer (I'm sure someone here'll tell me), this idea assumes that the TARDIS' do have a deep understanding and friendship with the Time Lord it spends its time with.
And now on with the half-formed campaign thoughts. So the PCs hear a TARDIS landing somewhere, and go off to investigate. Or perhaps the TARDIS lands on them, materialising around them. Whatever the reason, the TARDIS has sought these people out for their unique skills. As soon as they are inside the TARDIS, they are greeted by a hologram of an elderly gentleman, who explains that their help is required to save *insert world/galaxy/universe*.
Basically what has happened is that the Time Lord escaped the Time War with the TARDIS, and went to live on a quiet little planet to live out the rest of his life. By this point he was physically an aging man, possibly even approaching his final regeneration. He had a family, attempting to recreate those he lost in the War; he's an intelligent and accepting man; he knows those in the War are gone forever, and that pining after them won't bring them back.
Something happens to his new planet and his new family. Maybe there's another war, with humans (or whatever race the PCs are) being the instigators. The Time Lord tries to rescue his new loved ones, but fails dramatically. He is also fatally injured. Stumbling into the TARDIS, he regenerates into a much younger man, one that is not so willing to accept the loss of a family a second time. This newly regenerated Time Lord vows to destroy those that were involved in the attack, and works out who each individual is/was. He then uses the TARDIS to go back through each of their own personal histories, effectively wiping them from existence (he is a Time Lord reborn, much like the Tenth Doctor felt in Waters of Mars). The TARDIS, however, does not want to be any part of this, after the Time Lord has destroyed quite a few people. Perhaps it didn't know exactly what he was doing, but could only sense the changes in the timeline.
Whatever the reason, the TARDIS abandons him, knowing full well that he has some other means of time travel, but perhaps not space travel. If the Time Lord wishes to continue his insane vendetta, he would have to travel to a certain location and then time jump. Whilst this happens, the TARDIS scours the space-time continuum, looking for the most capable ancestors of those people that attacked the Time Lord (insert the PCs). Using a hologram of the Time Lord before he regenerated, the TARDIS tells the PCs why it has gathered them together, although it may leave out certain facts as the GM decides. From there, the campaign essentially revolves around travelling to the places the Time Lord has been, and restoring the timeline as best they can before finally confronting him....
Now that I think about it, it's sorta like The Terminator with the Connors chasing the Terminator...
