Well with the Time Agency there could be a risk of paradox; the New York anomaly could be part of the research/inspiration/background that leads to the formation of the Agency. A little idea that I'm planning to use soon in our campaign....
As one early (so to speak) time trraveller said "You can't regulate me! I'm what has to happen before you have anything to regulate".
That’s the problem when it comes to organisations/agencies whose practises include the monitoring of alterations to time. They’re generally not immune to the same changes to time that they’re fiercely opposed against. Exactly! Which makes them very nervous when someone (well a bus-load of someones) pop up in the fiftieth century and gets involved in the time travel experiments there.Oh, I like that one! A case for the Misfit Mob. It has a certain Laundry-verse vibe to my mind.
Actually, reading the 'transcripts' in the SCP write-up maybe it's time to bring out the renegade K’varrans again, it sounds like one of their weird experiments/projects.
Are the K’varrans an original creation of yours Catsmate? They are. They are (on the four point Alien Classification Scale1) Real Weirdies. Creatures from another set of dimensions who really don't understand humans at all (but have a representative here, James Uther Willis). Most of them are peaceful if curious beings. The renegades have version habits that are seriously anti-social in K’varran society like kidnapping and experimenting on humans and venerating prime numbers (not necessarily in order of severity). I rather think one of them might be inclined, after studying humanity and leaping to a few wrong conclusions, to decide that humanity needs more law enforcement....

Not so much a SCP but rather one of the many organisations who have a vested interest and who the Foundation regularly oppose. The Oneiroi Collective. Inherently rather hard to describe but the best definition I can find is “ A hive-mind entity located in metaphysical space. It is a collective unconscious utilizing the brainpower created by sleeping organisms. Capable of manifesting in physical space. The hive-mind does not appear to have intentions nor work towards any obvious goals. Capable of creating anomalous objects and contacting other Groups of Interest.” scp-wiki.wikidot.com/oneiroiI imagine in the DW universe, they’d be among the starfish alien variety and who even UNIT aren’t sure whether they actually exist or not.

It has a Cthulhu-esque vibe to me, perhaps a touch of Countrycide. Or the audio The Crooked Man, though that used teh Land of Fiction. I'm thinking someone from a different dimension, with different laws that 'leak through'. Non Euclidian geometry to start with. Probably UNIT haven't noticed it. Yet. Then the expert system collating reports spots out something odd and the Mob draw the short straw as usual.

It'd fit quite well into the Whoniverse, some Mad Science that went wrong. The VW could be found on Mars or the Moon.
Given that it seems to have originated from the Bay Area it might fit into the background for our The Thing In The Basement campaign.

Reminds me of some worldbuilding info for a pretty poor Paul Ernst story I read yonks ago (I think it was called The Red Hell of Jupiter?) where when the technology for interplanetary travel become readily available the government had to quickly crack down when all and sundry began launching themselves into space with their homemade rockets and starships. Trips which usually were unsuccessful.

4403 a time/space portal generator and a group (the 'Silent Crusade') who have used it to alter history, several times.
The Storming of the Bastille, French Revolution (1789) Prior to Silent Crusade Intervention: The French Garrison under command of Marquis de Launay successfully hold back the French Revolutionaries by using their defensible position in conjunction with access to heavy guns. High crowd density in the streets of Paris cause 3672 casualties for the revolutionaries.
Silent Crusade's Actions: Covert Silent Crusade Operatives use forged documents to cause the French bureaucracy to move surplus food, ammunition, and soldiers out of the Bastille, leaving the fortress nearly empty.
Results: French Revolutionaries successfully storm the Fortress of Bastille, serving as an impetus for the French Revolution to continue.
Battle of Gettysburg, American Civil War (1863) Prior to Silent Crusade: Confederate soldiers under the leadership of General Robert E. Lee rout the Union Soldiers, prompting the British, whose textile industry depended heavily on Southern cotton, to send aid to the Confederacy. This ultimately resulted in the Union being forced to recognize the Confederacy as a sovereign nation, and the institution of Slavery remained legal in the Confederacy until the year 2023.
Silent Crusade's Actions: Silent Crusade Personnel take advantage of the confusion and light antimemetic cloaking effect from 4403 to blend into Union Battle Lines seamlessly, providing the Union side with crucial manpower to repel Confederate Major General Pickett's Charge.
Results: The Union comes out victorious in the Battle of Gettysburg, stymieing potential British support for the Confederacy as well as removing political leverage for the Confederacy to negotiate terms of ceasefire. Discovery of Penicillin (1928)
Prior to Silent Crusade Intervention: Despite research into properties of staphylococcus bacteria, no headway into properly treating the bacterial infection was found.
Silent Crusade's Actions: While Sir Alexander Fleming was away on vacation, GoI agents infiltrate his laboratory and release fungal spores from genus Penicillium into a petri dish containing samples.
Results: Sir Alexander Fleming accidentally discovers Penicillin as the first antibiotic, saving countless lives from being lost to bacterial infections
World War II (1939 ~ 1945) Prior to Silent Crusade Intervention: Competent German Leadership under █████ █████████ results in the Germans securing the Middle-Eastern oil fields right after taking over Continental Europe. This allowed them to supply both themselves and their Japanese allies. Furthermore , since the Molotov-Ribbentrop Pact was not violated, the Germans were able to focus their efforts on the Western Front.
Silent Crusade's Actions: The Silent Crusade uses assassinations of key figures in the Early Nazi Party to dispose of █████ █████████ in favor of the more incompetent Adolf Hitler. Protocol Nth Chance enacted 22 times, and Protocol Crossroads enacted 7 times.
Results: Nazi Germany collapses after a botched invasion of Russia and a successful landing at Normandy by American Troops forces them to fight a two-front war. Defeat of Imperial Japan follows soon after.
Vaneshaan Invasion of United Earth Directorate (2422) Prior to Silent Crusade Intervention: Technological and Numerical Disparity between Vaneshaan Warband and the United Earth Directorate results in death of 99.926% of all humans, Earth and Mars being rendered inhospitable, and Alpha Centauri being artificially induced into going supernova. It is not evident what actions the Foundation will have taken during this time, if it still had existed.
Silent Crusade's Actions: Protocol Nth Chance enacted 1621 times. Protocol Deus Vult enacted. Protocol Sleeping Nephilim enacted.
Results: Vaneshann Invasion successfully repelled, with 12 planets outside of the Solar System under Human Control and 320 billion human lives being lost.

SCP 1595 I could very much see including in my campaign. Act as nice background material for my arc villain of Future Mortimus. Beauremont may be slightly prejudiced but otherwise he seems perfectly affable and more than happy to talk. Only problem would be in the event that he decides to pay his new pen pal a visit.... Maybe the house in which this anomaly is housed is the resident of a former/retired member of UNIT or the Misfit Mob? That, or members of the Misfit Mob occasionally use it as a secondary base when on international missions?

Possibly the last survivor of a race whom the Druids once worshipped? A truly alien entity who has a strange reaction to being described with the written word. Admittedly this would be a rather difficult creature to incorporate into your campaign considering you know, it’s a RPG. An excellent selection. I do like 701, rather akin to The King in Yellow from the Cthulhu Mythos but an excellent scenario seed and, as you say, eminently suited to the Mob.
990 could be a recurring element in a campaign, perhaps attuned to UNIT personnel, and other time travellers, who've been exposed to excess Artron energy. If I were to conceptualise a framework for the person's origin I'd probably go with someone who was involved in a crude time travel experiment (in the future perhaps?) and became 'unstuck in time'; they cannot effect the world personally, only use their Vortex enhanced psychic abilities to communicate what they've seen of the future with people in REM sleep (and hence in a more receptive state of mine). Maybe they could communicate with other psychics? A lot of possibilities for pushing players when needed.
6033 is, as you say, one of the less horrific examples. And also Mob fodder.
347 has the opportunity for a 'bug hunt' when she escapes.....

852 is something that could be, or have been, found on the moon. It's basically a variation on the Cavorite Sphere imaged in Wells' The First Men in the Moon.

To tie it into its Lovecraft inspiration, you could suggest that SCP 701was originally write as a ritual to summon or even pay tribute to the Elder Gods. Yet for some reason it quickly became its own entity. A memetic virus capable of self replication. I like that. A future time traveller who much like those involved in Project Tic-Toc back in the Sixties (and to a lesser extent Adam Eterno) attempted time travel and suffered the consequences. (See, this is why the Time Agency exists!) Maybe those psychics capable of lucid dreaming while in the vicinity of 990 are able to communicate with other psychics across the centuries in some shared dream or telepathic network? 6033 is one of those cases that while investigating your PCs might come to the conclusion that the pair are better off left alone. Although it does make one wonder what UNIT does with abandoned alien infants or those children with strange properties... Indeed. With your newer UNIT recruits being appalled at how their predecessors treated her. Or rather ignored her. That or just be baffled that they didn’t make full use of having an invisible person on their staff. The potential to train her in subterfuge would make her the perfect agent.

4858 a site in Mali where, it appears, people fleeing the future or a parallel future have been popping through a weak-point in space-time for perhaps eleven thousand years.
2265 a compact time-loop that encapsulated two historians having dinner for twenty years.
4920 a man waiting for a train that doesn't arrive, at a station that shouldn't exist, for fifty years. And then it arrives... Reminds me a little of Infinity Train (which is another excellent place to strand a few PCs).
