like it says on the tin-- if i can choose between the "special aniversery" edition (with matt smiths doc on the cover) for the 5oth aniversery. OR the 12th doctors version of the primary rule book (EDIT)-- was another version of 1E Rulebook after the 12th docs put out??))
which one is better? and why?

From what I can gather (I'm no expert, I only have the Capaldi one) they're essentially the same rulebook with one or two smaller rules tightened up or clarified (although nothing major). The main difference is in the icing, in that the 50th features images, examples and pre-made character sheets for the 10th, 11th and War Doctors, whereas the 12th Doctor one focuses near entirely on Series 8. (Although you can easily find stats and character sheets online, so that's less of a priority.) The Capaldi one also has an entire pre-made adventure for you to run (I haven't run it myself, so I can't vouch for it) while the 50th one only has adventure seeds. Even if you don't use that pre-made adventure (which features Clockwork Robots and Weeping Angles iirc) it would probably help give you an idea of how to pace your own.
Ultimately, it's not the biggest difference in the world.

Another couple of differences: the later books, in PDF anyway, have better bookmarking. Also the scenarios included vary.
