Well, obviously, this would have been created by this guy: en.wikipedia.org/wiki/Rudolf_II,_Holy_Roman_Emperor And PRAGUE would probably be its "Cardiff", complete with a spacetime rift of its own, probably centered in the Jewish ghetto, where the labyrinthine streets are rumored to bring you "on the other side" (or face to face with the Golem...). Alchemy and, to a lesser extent, astrology would probably be the dominant "interpretational filters", i.e. the way that alien tech would be understood and approached.

And Prague is an excellent city for a secondary site, away from the Imperial Capital of Aachen. Lots of odd events.
Rudolf II is an interesting character, undeservedly forgotten. With many, many, connections to weirdness. From the Golem of Prague (semi-repaired android malfunctioning?) to Dee and Kelley, not to forget Nostradamus.
Now personally I'd expect the HRE's analogue to Torchwood, to have started earlier. Interestingly Charlemagne did have his 'paladins' so they could be used as the foundations for such a group; knights, men-at-arms, artificers, scholars, skilled thieves et cetera. Just tone down the medieval chivalry and step up the weirdness level. Blend in recovered, and incomprehensible, alien tech and recovered records from Roman times. Perhaps an alien, 'witch', TDP or even (gasp!) a Saracen1, too....
Then later the group starts getting enmeshed in the complicated politics of the HRE, as it waxed and waned. Perhaps the reason for Rudolf II's vacillating was foreknowledge of the religious war to come?
1. Who, naturally, have a similar organisation. The two bicker, fight over advanced technology, cooperate to deal with large threats and try and keep their respective political masters from unleashing alien weapons they don't understand.

Well, I'd say: 1) We need a NAME for this group 2) We need an ORIGIN STORY Here are some possible leads / ideas: 1) All sorts of possibilities... how about Der Kabinett ? Or perhaps something in latin? The Mysterium? This group could also use the emperor's "museum of curiosities" as a pretext/handy alibi to justify its investigations when dealing with local aristocrats, church dignitaries etc. "Our sacred mission is to collect curiosities and unique items of all sorts for Our Imperial Majesty's private museum..." - in which case The Museum could be a nice & simple name for the whole organisation. 2) Just like the Torchwood Institute was founded after the whole werewolf / torchwood mansion incident, I think the Museum should have had a similar starting point. I was thinking about the discovery of some lost alien computer thingy, which would have broadened its discoverers' knowledge of the universe, giving them the special "edge" that would distinguish our Museum / Mysterium whatever from mere occult groups (which were quite numerous at the time).

Mysterium is my pick and the incident might have been in a library in the Vatican
