Another excellent post by Randall. The Mary Celese, the Loch Ness monster and the Kennedy assassination have already got canon explanations, and I wrote about the the Dylatov Pass Incident. But has anyone got any ideas about in universe explanations/adventure ideas about the others? If you're not familiar with the listed mysteries this is a good starting place.

A couple of these are touched on in expanded universe stories.
Assuming the Lost Colony is a reference to Roanoke, the novel Empire of Glass has it attacked by the Greld and the colonists used as living bombs to destroy the Armageddon Convention.
And in the Big Finish DWM-freebie No Place Like Home, the 5th Doctor has Amelia Earhart's flying jacket - though I don't think any explanation is offered. Interestingly, one of the many unmade Doctor Who film scripts had Amelia as the Doctor's companion.

She disappeared in 1932. Do you think she's still out there somewhere?". I wonder if this was a script error, or there's a difference in her disappearance in the Whoniverse...
