I've been thinking of running an adventure inspired by the Philadelphia Experiment. While the USS Eldrige, the ship that supposedly was involved in the incident ended up as scrap. One of her sister ships, the USS Slater has been converted into a museum and you can take a look at the deck plans at their website. The site has lots of photos and a good deal of detail of the vessel, so it's a pretty useful reference site if your doing anything WWII era naval related.

A game that is based on the Philadelphia Experiment would be a riot The machine could cause the Tardis malfunction and set things in to motion

A little late but: Here are plans for a USN Allen. M. Sumner class destroyer and a cutaway. There are some details photos and plans here. Now the Eldridge was actually Cannon (or Bostwick) class, a destroyer escort rather than a destroyer but you could always fudge things. Plans of the DE's don't seem to be available online. As for the Eldridge itself, there are some photos here. Hope this helps.
