A better question - asked by a friend of mine, with much more colourful language and imagery than I'll use - is why the Alliance imprisoned him in a box, rather than simply killing him? I'm not one to nitpick such things, personally, but I figured I'd put it out there anyway. Strategists always have contingencies just in case. Maybe as a contingency in case they need him in the future or for that 'X' factor in case things go pear-shaped.

Plus the Judoon and possibly the Shadow Proclamation would not have been willing to commit genocide.

Those poor daleks (and cybermen), thinking they've extrapolated the capabilities of the Doctor. It either makes them absolutely terrifying, or pathetically naive.
