I think its an adequate explanation with the Eye of Harmony to say the black hole powers the TARDIS, but its spatial relationship to the machine is beyond human comprehension (especially given that we know black holes themselves mess with time). Its connection may well be four or even five dimensional.
The one that gets me is the 'violence in the TARDIS' issue.
One episode its 'no violent action can take place as we are in a state of temporal grace' and the next episode Cybermen are blasting lasers around the control room!
Then there are also the oddities we get from narrator bias.
In Shada, Romana talks about being a 'Time Tot' but that's not her revealing what Time Lords call their children, she's just being facetious.
It does make the Doctor books hell to write sometimes, but on the whole it all manages to fit.
Yes, but the 'Eye' in that last episode is not a black hole and the TARDIS has been categorically stated as needing other sources of fuel since Boom Town.
The whole violence contradiction is exactly why I wrote the Internal Weapon Deactivation System the way I did, with settings and that quip about most Time Lords turning it off cause its more trouble than its worth. Trying to cover a multitude of writer's butts on continuity.
Listen, you know and I know the problems, and it is hell to write for a show that wallows in contradiction, but most of those are small enough to justify in one way or another (hell the entire Virgin New Adventure Line seemed to revolve around doing just that and I positively love putting the pieces together myself, to be brutally honest) but things like the Eye of Harmony contradiction (a contradiction within the life of the new series) are big enough that Moffat, a confessed life long fan, should know better. And he probably does and is just tweaking the other long time fans as well as writers of support material...
